I recently bought Notion6 and Im arranging a brass band piece.. The standard brass band template has one Euphonium, which is in Bb treble clef.. but when I add an additional Euphonium it is in C and bass clef.. do I just have to change clef and transposition manually or is there something that I am missing?

Yes, there is an error in the preset that ships with Notion.
You would need to change the clef and transposition after adding the staff in score setup. I suggest that you submit a ticket regarding this to support so that the developers can fix the preset.
