I am not sure how to get full control of the tab. For example, the tab selects an open string note on string three that I don't want. I want the same note 5 frets up on the fourth string. Resetting the tabs function moves all the notes to a place I am not happy with. How can I tell progression to accept my change to the lower string for just the one note?

I found out that you just click on the tab and drag it to the next string. Its in section 12.2 of the users guide.
