Just got the Audio Box/Studio kit. Should I be able to play through the Line 6 device into the audio box without any issues e.g. too high input levels etc.?

As long as you adjust your levels properly that shouldn't be a problem. The real question is WHY would you want to? The Amplifi is a USB audio interface just like your audiobox. There's no good reason to cascade them......just record your guitar parts directly into your DAW of choice with the Amplifi.

That being said we can help you better in the future with a bit more info......if you will post your system specs in your signature, (see my sig), we will be better able to troubleshoot your problems. Without knowing what type of pc you're running, what OS you're using, what DAW etc....we often can't recommend a "simple fix"

I'd like to play direct from Amplifii to Studio 1 but how to I make Studio 1 receive the input? It only seems to recognise input from AudioBox.

BTW I am using Windows 7 on an iCore5 processor.

There are drivers for windows to install. After that it should be recognized by the daw as an input device, and selected in the same place you select the AB.
