Not trying to hijack your topic, but I noticed other wierd stuff with midi notes as well since 5.4 and 5.4.1.
1, If you have a lot of instrument tracks (30+), select the midi events from all of them to have the notes from all tracks visible in the editor. Now, most VI libraries I use like it when I slightly overlap notes to create smooth legato's etc. If I view notes from many tracks at the same time, some times this slight overlap is just gone, and the note end looks quantized. I verify by selecting only the single midi event from a single track.. but, it looks fine there. Also playback is fine. 2. Same scenario as above with selecting notes from different tracks. But now I also notice that the editor doesnt follow the same color scheme anymore for midi notes, as I have defined for my tracks. Which is super annoying as I use color groups (i.e. shades of green are srtings, red is brass, etc.) to quickly identifiy instrument families. On 5.3 this was fine.

Does this occur with only a single VI or different ones? Does it happen only when clicking notes, or also when using a midi controller / keyboard?

This also happens to me. Quite often. The only way I found to de-select midi notes is to use my arrow keys on the keyboard, and just hold it until they all became unselected.
